Before you think about condensation, do you have the blocks made already?

What three independant loops for the hardware or are some of these to cool the TECs ? certainly the hotsides of those "big boys" you intend to use will require their own cooling loop ...what have you got to require 2 or 3 of these ??? they are 62mm square...too big for most things except the CPU, unless your building a cooler that is.
Correction - they are too big for everything without using cold/hot plates.

I realize that this will be my largest threat. I have a couple of questions.

1.) What is the best way to water proof a board

There are numerous ways to do it everyone has their opinion on the best way it think it ultimately depends on what you feel capable of doing and what materials you have/can get easily.

2.) Will condensation occur on the tubing, radiators and water blocks?

Condensation will occur on your tubing and your blocks if your using the TECs for direct die cooling but the airflow on the rad should keep that dry.
If you are using them diect die on your CPU when it idles the coldside of the TEC will go down towards 0șC. Condensation will form on anything the coldside coolant flows through.

3.) What is the life span of a Peltier?

How long is a piece of string ? It is very simple electronics theretically if not abused should last ages a lot will depend on getting the right ones for the job. It is possible to kill one in under 5 seconds by just powering it with no active cooling on the hotside, but you wont do that will you !

Thanks for the insight and I will more than likely be using two or three of these with an independent 1200W power supply.

Independant power supply of what type ??? If you mean a PC supply you will be running these TECs at less than half power is that what you plan ?

Somehow I feel condensation is the least of your worries not the most.

What exactly are you planning to cool with the TECs and how do you propose to do it
